Making free software available on Windows alters the economics of using Windows, and for some people this may mean taking longer to switch away from Windows. The law of technological inertia in companies ensures that some will adopt open software without switching away from Windows.
Open software ports to Windows may also have the additional benefit of easing the transition to Linux or FreeBSD (and other more secure platforms). If so, then the risks of making Windows cheaper to use in the short run may be worth it, because in the long run Windows will perish as being unsafe to use.
One can also see strategic advantages to drying up some of Microsoft's cash cows, like Office. The fact is, Windows itself was always a loss leader. The real money was in the applications. Microsoft's advantage in the applications arena was that they controlled the O/S application framework.
