Ubuntu Disk Problem

I'm new to Ubuntu,so I haven't progressed very far as yet. The only major problem I have had is how it deals with disk partitioning if you wish to clean the disk and return to a windows 98 SE setup. Somehow Ubuntu boot features remained on the disk despite partitioning with windows fdisk and reformatting. I was unable to reinstall 98SE, although Win 2000 and XP went on nicely. With 98 the installation stalled and an Ubuntu screen came up with "It is now safe to turn off your computer". A few seconds later the PC shut down. Something to do with the MBR maybe? I'm only Comptia A+ and realise there is a lot to learn,
